I suspect that you have a misconfiguration or some broken software which results in the if-up.d scripts not being ran when the computer boots

ZAJDAN: yes. And if you also use LOCAL_APPS_MENU_ITEMS in lts.conf, it will generate some menus for localapps. Read the lts.conf man page.
