I could rotate the screen on the server right using XRANDR -o right but I can not do the same on the client.

TFDL, you need to chroot into what is used to build the thin client image, install the driver (*DO* check if it is in your distro package repository, driver downloads from hw vendors for linux are even worse than for windows - yes, this is possible), then rebuild the image

I can run VMs just fine on the server, but get weird things happening when I try to do 2d or 3d acceleration over ltsp (whether I am viewing the VM through rdp or running it on the ltsp client)

bennabiy it has been my experience that a better graphics process will help process frames faster but your still going to experience latency over the network. if you have heavy graphic processes for your end users I would recommend fat clients with a good graphics card
