I installed network manager, but it does not manage the device by default as /etc/network/interfaces contains iface eth0 inet manual, presumably so all the LTSP stuff can work properly. any recommendations on how I could do VPN in a fat client environment?

Basically, LTSP just fetches user information from the server. Where the server gets it from (LDAP, NIS, PAM, /etc/passwd, et cetera) doesn't matter at all for LTSP.
